I've been reading through the The Clone Wars Season 1 Episode Guide book I got from Borders' "get rid of old Whitcoulls stock" boxes a few weeks ago. It's a good book with some behind-the-scenes information and extra details within the Star Wars universe.
Apparently the show's episodes are not necessarily in chronological order. For example, episode 16 of season one (The Hidden Enemy) is actually a prequel to The Clone Wars movie. I might have to look for a chronological episode list somewhere on the Internet next weekend.

Yeah the chronology is all out of whack at least upto the model changes at the end of season 3 to season 4.
From what Ive read they had started making episodes before deciding that the Crystophsis campaign was going to be movie, which is a shame because the episodes that work around it are great and add to the overall drama of the conflict,especially the "Hunt for Red October" episode.
The Ryloth episodes also suffered by being split,especially Master Di's appearance.
My favourite episodes are always the clone based ones and the first Domino Squad ones were out of order:

Season 1 Ep 5: Rookies
Season 3 Ep 2: ARC Troopers
Season 3 Ep 18: The Citadel
Season 3 Ep 19: Counterattack
Season 3 Ep 20: Citadel Rescue
Season 4 ep 7: Darkness on Umbara
Season 4 Ep 8: The General
Season 4 Ep 9: Plan of Dissent
Season 4 Ep 10: Carnage of Krell
